This story takes place after Al gets his body back. It does not, however, follow the storyline in the later part of the series. This story splits off from the series after episode 28, after Ed and Al are set on Yock Island by Izumi to reflect on their mistakes.
Ed and Al do visit Dante but the visit is uneventful and so is the rest of their visit with Izumi. They look for Scar (you'll remember that they were originally going to go find Scar before they were found by Izumi) but are unable to locate him, so the search for the stone continued. Since then, they've been traveling over Amestris.
By the time Ed an Al reach the ages of fifteen and fourteen, Scar is still killing State Alchemists, all the homunculi are still at large (Wrath, Pride and Sloth are still unknown by anyone other than the other homunculi) and Ed and Al have found a way, independent of the stone, to get Al's body back. The two teenagers were found, unconscious and taken to Central City's military hospital.
It seems there are side effects though, Edward and Alphonse's bond shared when the younger brother was still within armour has not been severed, as such, any harm that comes to Edward, will befall him too, and with the ever looming danger of the Homunculi realising what the two brothers have accomplished....things look set to be painful for both of them.
That is where this story begins.
Homunculi are still after the brothers (as usual). The Homunculi will be after them, not for the stone, but to find out HOW they accomplished such a feat (getting Al's body back) without the stone. The Homunculi's goal is to find this information, and become human the same way Alphonse did.
However, the truth behind that is much darker than anyone could have forseen: an Organization that lives beneath Amestris...and runs its veins to every major City on the map. Ed doesnt remember anything about the transmutation that brought Al back, including the sources he used to attain such a feat.
The Organization is the only group of people (besides perhaps the Military) that has access to the knowledge required to construct the circle, much less the talent within their ranks to actually utilize it and know that it will work. Furthermore, the Organization are the only group that feel they are unbounded by the laws that govern Alchemy and its taboos. Also, they feel they are unbounded by the moral laws implemented by society that would otherwise curve their sadistic, ritualistic tendencies.
There are two known threats that walk Amestris; the Homunculi and Scar. Furthermore, there is a third, more unprecedented threat - the Organization.
One could say that all three of these evils are as bad as the other.
Will you stand with The Military? Will you stand with The Organization? Or, will you stand Alone?

This is the Capital City of Amestris. Probably the most prominent features of the city are its four (technically five) laboratories, libraries, and its massive Headquarters for the military.
East City is a city in the eastern region of Amestris, which serves as the military command base for the area. East City is where Colonel Roy Mustang and his subordinates will be stationed in the near future.
Though considered by many as a "backwater" place with little future, East City boasts what is recognized as Amestris' strongest offensive force. Having the closest proximity to Ishval, the Eastern Military was the main bulk of the Ishvalan civil wars; experiencing its soldiers considerably. Much like the northern Briggs' soldiers share a special bond with their leader, East forces hold Lieutenant General Grumman in very high regards.
East City is also home to a few famous alchemists, such as Basque Grand and Shou Tucker (though they are both deceased). The Marl River runs through the town, feeding drainage tunnels downstream.
There is an Ishvalan Refugee Camp deep within the heart of the City.
Also known as the City of Liore. The State Military's lack of oversight in Reole, combined with the strong religious sense of the citizens (in this sense Reole is similar to Ishval), made it possible for an ambitious man named Father Cornello to institute a sort of theocratic government with himself as the unquestioned ruler.
Fashioning himself as a prophet of Leto, the solar god of Reole, and as a miracle worker, Cornello promised riches and everlasting life, even resurrection of dead loved ones, for those who followed him.
Edward showed the inhabitants the truth and deposed Cornello from his seat of power. Rosé went on to assume a more active role in the small Reole society, leading the people after Cornello's fall from grace and through the civil conflict that consumed the city in its wake.
Some, like Rosé, refused to believe that God's purpose for humans was to turn them into an army of fanatics. Others believed in the false Cornello, remaining loyal to him. Civil war engulfed the city.
A country far to the east of Amestris, across the Great Desert, with a Chinese cultural base. There are several routes to Xing. The first is a rail system that was buried in the desert; the second is a route through the Khshayarsha (Xerxes) ruins; the third is by sea. Xing has alchemy, but appears to be for medical purposes and research. The government is a Monarchy, with potential heirs being princesses and princes from the fifty clans.
Rush Valley is a city in southern Amestris, just north of Dublith. Due to its rapid growth in recent years as the center of Automail production, it is commonly known as "The Boomtown of the Broken-Down".
The multitude of automail engineers in Rush Valley cheerfully celebrate their craft and walk the streets in droves, holding automail-related competitions and pushing their wares on unsuspecting passersby.
As a result, it becomes a bit of a hassle to walk through the city with automail, as the vendors will go to great lengths to either sell upgrades or closely scrutinize whatever appendages happen to be prosthetic.
Xerxes was an ancient country that existed in the Great Desert to the east of Amestris four hundred years before the start of the series. Despite having had a remarkably advanced society for their era, the entire population of Xerxes was mysteriously wiped out in a single night, leaving only ruins behind.
In the current continuity, the ruins of Xerxes consist mainly of the decaying remnants of the king's castle and capital city; the famous, yet remote site acts as an oasis for travelers venturing across the Great Desert from Amestris to Xing or vice-versa. Additionally, the ruins serve as a haven in which a number of Ishvalan refugees have taken refuge in the years after the Ishval Civil War.
Dublith is the town where Izumi Curtis lives and works. It is located in the southern region of Amestris and like most of the south, boasts relatively high temperatures. According to Izumi, Dublith's main tourist attraction is Kauroy Lake, in the middle of which is Yock Island, the place where Edward and Alphonse learned the meaning behind the alchemical concept All Is One, One Is All after a month of survival training.
North City is a city in the Northern region of Amestris and serves as the State Military command center for the area. Located to the south of the Briggs Mountain Range, North City is a picturesque town blanketed in snow for much of the year, belying the fact that the sinister Organization holds one of its most talented Alchemists there.
As the crucial Fort Briggs is rather difficult to achieve by normal means of transportation, military personnel attempting to make contact with the fort must first stop at North HQ and either take the main road on foot or await official escort from Briggs itself.
Briggs is the infamous mountain range located at the northernmost point of Amestris' northern region. Due to its immense height and breadth, the mountains of Briggs serve as a natural barrier along the border between Amestris and its neighboring country, Drachma. This merciless chain of peaks is also home to and namesake of one of the Amestrian State Military's most distinguished garrisons, "Fort Briggs" and their "Northern Wall" - Major General Olivier Mira Armstrong.
Due to its northern climate and mountain altitude, the Briggs mountains in the northern region are snowy year-round, creating a landscape that is described by some as consisting entirely of black and white, but in the winter especially, the already fickle temperatures fall well below zero into frostbite-inducing or hypothermic territory and terrible blizzards roll in frequently without warning. With conditions like these, human habitation is clearly impossible - at least in normal or extended terms - but the frigid sierra is not entirely devoid of life.
While flora appears sparse, some species of coniferous evergreens thrive in abundance in the low-to-mid altitudes and the Briggs ecosystem is home to several animal species as well - including eagles, small rabbits, mountain deer, wolves and Briggs Mountain grizzly bears, which are nationally infamous for standing roughly three meters tall on their hind legs.
Drachma is the large and mostly unknown country due north of Amestris. There have been many conflicts between Amestris and Drachma in the past, however, the two nations stand on a shaky Pact of Non-Aggression.
West City is a city in the western region of Amestris and serves as the military command headquarters for the area. Though little is known about West City and the area under its jurisdiction, what is known is that West HQ's forces are frequently in direct conflict with the neighboring country of Creta over the location of the national border.
Western military forces are also said to have an impressive number of troops, all adept in guerrilla warfare.
The Western country bordering Amestris. Creta continually engages Amestris in border disputes and a great deal of blood has been shed by both sides in their long history as military enemies.
At present, the Amestrian city of Pendleton is the center of the latest border war, in which military negligence has caused massive casualties. It is thought to be an ally of Aerugo due to them both being at war with Amestris.
Its government consists of many States under a central State with local leaders under one main leader
South City is the main military hub and cultural center for the southern region of Amestris. Located to the south of Dublith, it is a place famous for its sightseeing and tourist attractions.
Aerugo is a nation that borders Amestris to the south and continually engages in territorial skirmishes between the two countries.
Notably, Aerugo involved itself in the Ishval Civil War by providing Ishvalan soldiers with small arms whose model numbers had been effaced. But when Ishvalan refugees implored Aerugo to grant them sanctuary from the massacre, the Aerugonian government balked at assisting them and disavowed all knowledge of smuggling in weapons.
Aerugo is apparently run by a monarchial government, as it has a royal family.
